I'm still leaning towards Black and Okino, and while I can see the thought process for Toichi, I'm rejecting it because I hope the big bad boss will be someone in DC exclusively and because I hope Toichi a) stays dead and b) just, blarg, I really hope it's not him.
The image of Heiji cackling is hilarious, though. XD

It destroys the kind of person I want Toichi to be, but if we assume that Kaito is wrong and is just idolizing his father it's a great idea. Douchebag-Toichi is an interesting twist, so I really hope that DC moves another way

Hey, I was thinking... There is one problem with the theory where James Black is the Boss. - First of all, he knew Akai was an infiltrated agent. So why allow him to rise in the ranks, giving information to the FBI, if you knew whom he really was? - Secondly, at the case when Rena was captured, he knew Mouri had nothing to do with it, so why let Gin think he did, when a simple text message could have sent him after Conan. That said, James knows about Conan and his skills, and yet the organization doesn´t know. If James was the boss, why not destroy a potential problem? - Third: James knew Akai was alive... and yet the organization knows nothing. Akai is considered the "Silver Bullet." If I was the boss, I would have destroyed him right away. James knew everything, and yet Akai still lives...
There are other things that don´t match up, and while I would have loved him to be the Boss, and even thought the same as you before, I don´t think he is Boss now. On other hand, Yoko sounds suspiciously suspicious.

So, thanks to this thread, when I was watching episode 727/728 with the treasure chest and the fruit, when Yoko-chan popped up I couldn't help but scrutinize her every move. Are you really evil, Yoko-chan? Say it isn't so! I really like the Yoko theory, though.

So Aoyama Gosho said that he didn't think the series would last long, meaning that Anokata was likely someone who appeared in the beginning of the anime. I've always been favoring Agasa as Anokata because that seems like it would really hit hard if the ally Shinichi/Conan's had from the beginning was actually his enemy.
The Yoko Okino theory is pretty boss though. I never thought of it, but it seems likely as well.
Basically, I would just look for hints from anyone that's been there this whole time.

At the end Chikage makes a comment about the heatpacks Kaito was using and Corbeau was the only one who knew about that. So because of that Kaito realizes that Corbeau was actually his mom in disguise therefore Toichi's not back

Yoko almost certainly has some connection, however I'm going to say I don't think she's the boss anymore - she was, but for the storyline to be made longer I suspect she's been knocked down to a Fundraising Agent, like Pisco was.
Honestly, I have no current clue as to who the boss is.

Yuusaku's definitely a possibility. Although, I don't know how it would work out if he was Anokata because the organization is very blatantly targeting his son. PLus, i think he knows Ai's true identity and has helped her seriously avoid the organization members. So basically I've always been iffy when it came to him.
Also Yoko is a support character in every sense of the word. She also appears more often than one would expect, seeing as how none of her appearances actually mean anything. It's probably true that she was knocked down from being the boss, if she was in fact Anokata.
Honestly, I'm starting to think that there might have been two bosses, one for the APTX4869 in Detective Conan and another for Pandora in Magic Kaito. Because of this, I'm thinking that Yoko was one of the bosses and someone else was the second, then Yoko stepped down or just decided to become some sort of sleeper agent and keep tabs on the detectives in the area (because, let's face it, Conan is not inconspicuous) and the second boss took over the whole organization in her absence.

I haven't seen anything saying he was refuted too. I've only found Agasa being denied. I did find out that the Black Organization's formal name would give away the boss' name though, so now I'm even more curious
