Okay, now that the questioning's done and Conan has talked to Shinichi about it . . . how would Takagi react if he was told that the reason why one of the sets of prints was smaller than the other is because Shinichi had to make sure of something important that happened in his childhood? (since prints can last for years if not touched or exposed to much) Would he believe it and just leave it at that, or would he suspect there was something else and continue his investigation?

He might say he'd believe it, but internally go "yeah, no." He'll probably push him a bit further, but depending on how fast and how hard Conan clams up about everything, Takagi might back off and do some of his own investigations.

I think to give an accurate answer here, we need to know the source of these prints and what else Takagi knows about them. For example, if the two sets of prints were taken by the police as evidence (as I've said before; if Conan/Shinichi handles evidence, his prints have to be on file to distinguish from suspect fingerprints) then no way is that explanation flying.
The way you've phrased this sounds like Shinichi provided the two sets of prints for some reason. (Can't fathom why, for this EXACT reason.) If that's the case, the explanation might work, but again, he'd have to be careful that Takagi never had reason to look at fingerprints that he knew for sure were Conan's.
As far as Takagi-keiji in general, I think the key word for his investigative style is slow. He seems to show a marked preference for physical evidence over alibis or testimonies, and is not at all bold when questioning suspects. Seriously, how many times does this guy say "Um, Keibu," or "Ah," and then bring up conflicting evidence when Megure or Kogoro is talking to a potential suspect? He seems to be very methodical and by the book in gathering and compiling evidence, and though he doesn't always put it together at Conan-speed, he thinks about it a lot and considers alternate explanations for everything. I can't recall a single time he's jumped to a wrong conclusion.
Which is all to say, I think he'd trust the physical evidence he has. He clearly trusts Conan a lot, and I think Conan/Shinichi giving him an explanation that made sense would deter him, at least. But if anything in the explanation doesn't add up or account for any other evidence he has, he's going to keep thinking about it, and keep trying to fill in the gaps in the explanation.

Yes, it does a lot. Okay, basically, the situation is, Conan took an antidote that had a side effect of separating Conan and Shinichi, but Shinichi has lost all memories til then starting from shortly before the Tropical Land incident. How many chapters later, he asks Takagi to compare the fingerprints on a cup from Shinichi's cupboard and the ones on Conan's spare set of glasses (of course, Takagi doesn't know they're Shinichi's and Conan's) and Takagi eventually finds out that the two sets of fingerprints belonged to Shinichi himself, except the pair on the glasses was much smaller than those on the cup.

Did Conan actually give Takagi the glasses, or did he take the prints himself and ask Takagi to match from that? Because if he gave him his glasses, there are a couple other issues, the first being that Takagi could recognize the glasses as Conan's, because they're a very distinctive style. The other, larger issue is those glasses are full of physical evidence. The lenses don't distort, and with all the gadgetry stuffed into them i can't imagine they're weighted anything like normal, and if Agasa even managed to get the weight symmetrical I'm impressed.
Additionally, a fingerprint is left by the oil on the skin, and over a long period of time it'll pick up dust. Dust in the shape of that fingerprint, yes, but you can still tell the difference between an old fingerprint and a new one. I don't know how many readers will think of that, so you might be okay with not bringing it up. But if you need Takagi to not buy this explanation, that might be a way.

Shinichi, not Conan. Sorry forgot to specify. And forgot to say that the reason he had asked whether the fingerprints matched in the first place was cuz he wanted to prove Conan wrong about his claim that the two were the same. Anyway, yes, he did give Takagi the glasses directly and yes, Takagi did recognize that they were Conan's and that they weren't real (I hadn't thought about the weight, though. Besides, Conan's used some of his glasses' functions in front of the police before, anyway). To be more logical, he figured that just because they were Conan's glasses didn't mean that they were his fingerprints on them. And maybe they weren't Conan's glasses in the first place, but just one's that looked like them.
Oooh! Very much thanks for the opening to letting Takagi doubt the explanation! That was one of the things I was stuck on, cuz I wasn't going to have Takagi dwell on this thing for how long and then just give up like that.

What do you think Kaito would call Eisuke? It doesn't seem like he uses honorifics, but would he call him Eisuke or Hondou? He calls Hakuba by Hakuba, but that's the only male example I could find, so I don't know if he'd call all guys around his age by their last name or not . . .

Yeah, Hondou, or "that Houndou guy" I mean I can imagine him calling Fujie "Fujie" so... *nods head*

It would definitely be Hondou. Typically Japanese males call each other by their last name unless they're dating or grew up together. I mean, think of the implications if Kaito started calling Hakuba "Saguru". He wouldn't start out calling him Eisuke.
I can definitely see him calling him Ei-chan, though once they'd met and Kaito realized what a clutz the poor guy is. Kaito would probably tease and almost bully Eisuke.

If Conan bumped into Kaito on the street, how much thought/concern would he put into how similar he and Kaito look? Would he simply mention it in passing, or it be taken as far as sparking suspicion?

Depends. Are movies canon? Then yes. Definitely. That's what I always bank on. If no, then not necessarily suspicious, but curious. I mean, if you saw your doppelganger walking down the street, wouldn't you get curious? I think Co-chan would investigate, maybe tail Kaito and then find out about the whole Kid thing while stalking.

I see... That makes sense! But yeah, actually, I was wondering if he would remember that Ran once mentioned seeing him on the street when he KNEW he wasn't... but that didn't even end up being important for that ARC, so I also sort of think he might have just pushed it to a corner of his ind and forgotten....
