Hi! I'm starting to plan a DC story, inspired by the (sad) headcanons that went around he fandom in tumblr some time ago. I started to think about my headcanon for the possible end of the series (mainly the Conan/Shinichi situation and the antidote to APTX). But I have an issue with all this: I really don't want to address how the BO is finished. I believe is far more complicated, and I really don't want to write about that yet!
Would be too strange if I write about the before and after, and just "jump over" the middle?

That would be difficult. Conan especially is so emotionally involved in the downfall of the Org that I don't know that it'd be readily possible to address the emotional developments associated without addressing the physical events. Any kind of timeskip like that is tricky, especially if it skips what the reader considers important plot. I can see a before/after thing being managed if it's a character study/emotional vignettes fic, but if it's a plot-based, linear story, skipping the Org thing might not work. You could probably condense it or refer to it obliquely. But again, it'd be difficult.

Im thinking of refer of it, because is not the main focus of my story. The thing is, the way I plan the stories in my head, they are just like scenes that come to me and I and add details and think over again... But then when I try to connect them, it's so hard!

Definitely, connecting the pegs that you KNOW you want to happen in a story can be difficult. You should ask your self questions like "After this event, what should logically happen next", "in order for this event to happen, what circumstances need to be present?", "what conditions might make this character act this way?", etc. if you're cool with posting specifics here, we could look at it and help you work out ways to connect the events ^_^

I'm not sure which headcanons you mean but personally I wouldn't mind if the downfall of the BO wasn't described.. I've seen alot of fanfics that brush over that topic quickly, when the main focus is something else. but then again I don't remember if they described the "before" too and skipped the middle like you want to do.. but I think I still wouldn't mind such a story. ^^
