Difference between anime and manga (non-canon and canon)

Akemi actually dies twice in the anime. The first time around.. urgh. The first ten I think.. this happened in the manga too, only this Akemi wasnt involved with the BO and was killed by someone else. Also never told Conan about the BO. The next time was in ep 128 (they had to as Haibara shows up in ep. 129). Same character, same name and was killed by Gin. Which is one of the most idiotic episodes out there for several reasons. Firstly, Akemi's death was ruled as suicide despite being shot in the stomach from a distance (why not a headshot?) And even if some higher ups in the police department wanted the investigation dropped, what stops the first responders for looking into the matter? There wasnt even a gun in the crime scene *fumes angrily* secoundly, Gin shot her with his right hand, despite being left handed. They later on apologiesed for the mistake and insinuated that Gin is ambidextrious, which he is not. At least Gosho has not said anything about it.
Also, does Kid know who Conan really is? I was under the impression that the movies arent canon.
^ Also, the gun is left behind at the scene of the crime in 128 - it's just not given a focus shot as it is in the manga - and the ending spiel's section about how the case was eventually ruled is almost word-for-word from the manga. The gun only has Akemi's fingerprints on it, so it is ruled as a suicide. There's no significant difference in the placement of the wound nor the distance from which the bullet was shot, so it's just as suspect in both versions, though it probably helps that in neither version does Conan actually witness the shot.
Gin's hand, though... that's definitely wrong; but it's a rather simple drawing mistake and things could honestly be way worse. Like, for example, how drawn-out and excruciating this version of Akemi's death is.
KID definitely knows who Conan is in the movies and in 1412 (whose second ending includes images from the movies, implying they are canon to that series). He is not stated to know who Conan is in the anime otherwise, or in the manga. Some people consider the Black Star case to imply that KID knows, but there's nothing from his head stating that he does.
