I think the phrase "favourite critic" is more of a fandom thing. Though it's kind of implied that Conan/Shinichi holds a significant place in KID's scheme of things. Depending whether you consider the movies and OVAs are canon or not.
If we include the movies, it's highly probable that KID already knew about Conan being Shinichi. He had dressed up as Shinichi to appear (in "Last Wizard" because Conan saved his dove, in "Magician of Silver Sky" KID actually winked at Conan as though sharing the secret, in "Lost Ship" KID took on Shinichi's face but went out of his way to avoid Conan plus at the end KID gave Conan that 'special' plaster with a conspiring smile. I won't mention the last one for spoiler reasons.) Their conversations in the movies suggested that KID knows about the situation, just not the How. There would be some degree of friendship/affection for KID to go out of his way to help during life-or-death situations (of course his own moral compass would have influenced his decisions somewhat).
However, their interactions inside manga and anime seems to point to the pair having a rivalry (and sometimes professional working relationship) depending on the situation. Inside DC, Conan may consider KID as a thief but nothing malicious, their debt-favour relationships suggests Conan won't actively look for KID at least but wouldn't mind putting him behind bars (kind of like the lesser of 2 evils things.) But if you look at it from the MK anime (not manga as Conan doesn't pop up), it was implied Conan is thought as the "harshest critic". Whether or not he's a favourite... It's all speculations.
However, MK was said to be introduced into the DC because KID was a thief and was supposed to be a once off thing, but due to popular demand, KID became a staple in DC even if the reverse wasn't true (can't remember where I read the article for that).
Also, depending on language of the manga, we might have missed quite a lot of the naunces. There's not much suggestions in the Chinese ones (honorifics are not kept so it's hard to see how they consider each other), English is slightly better (thank the many fan translations!). I do actually buy the Japanese tankobon but seeing as Japanese is not my native language (it's petty much my second there days what with the amount of translation I do for people) so I can't say for certain whether they know of each other's goals (i.e. the 'Organisation'). They do, however, suggest a professional relationship and respect for each other's skills.
